Flagella are most commonly found in prokaryotic cells and are used for movement. Some cells like sperm cells use flagella as tails to propel them through liquid. Cilia have the same function however there are some mammalian cells that use cilia to move liquid or mucous over a surface. Their inner structures are fairly similar but other than that the main difference is their length.
